This could have changed, but I am fairly certain rebooting Dom0 reboots Xen, hence any running DomU's will have to be shutdown.

You could always try running aliasing the shutdown command to shutdown all running domU's by name, but otherwise forcing them to shutdown as Dom0 does could damage your data.

When rebooting the Dom0 without having at least one DomU running, then the reboot is successful.
