You can specify the PCI ID to the driver (both radeon and fglrx drivers, IIRC) to tell it which card to fire up xorg on (you'll need to create your own xorg.conf.
Make sure you blacklist the radeon kernel driver.

Do you catually need the fglrx driver in Dom0? Radeon driver does offer basic
acceleration. It's not great, but it's workable.

FWIW, the Nvidia driver _can_ be persuaded to work with Xen in Dom0
