I think you should run ntp on DomU anyway.

xen.independent_wallclock sysctl setting is not available for newer
squeeze kernels supporting pvops. If you have relied on it, you would
have to run ntpd in dom0 and domUs. source

If you do can you please post your results?

I am already running NTP in dom0 AND domUs.

We are currently thinking that our problem may be related to the fact that the ACPI of the related hardware does not advertise HPET support, and we are investigating whether booting the kernel with hpet=force and cpuidle would fix this issue.
