The machines that are backed up are physical Windows machines (eg no virtualisation involved) but are restored into Xen HVM domains. Part of the restore involves re-applying a few hotfixes, and the system won't boot without this, so I assume that Backup Exec has some voodoo for making the system bootable on the new platform even though it's different than the old one.
